Pre-processed neural and behavioral data, including raw fluorescence

dataset
posted on 2025-04-10, 22:28 authored by Marielena SosaMarielena Sosa, Mark Plitt, Lisa GiocomoLisa Giocomo

This dataset contains pickled Python files for each experimental day, containing the pre-processed neural and behavioral data used throughout Sosa, Plitt, Giocomo 2024. Hippocampal neurons were recorded in dorsal CA1 using 2-photon calcium imaging and synchronized with virtual reality (VR) behavior in head-fixed mice. This data is referred to as "pre-processed" because raw imaging and VR sessions have been aligned, imaging data have been curated in suite2p, dF/F has been calculated from the raw fluorescence, and place cells have been classified by spatial information computed from deconvolved 'events' compared to the shuffled spatial information scores within animal, but no other analyses have been run. Raw fluorescence and neuropil fluorescence for each cell's region of interest are included, giving the user the option to re-extract dF/F using a different method or parameters if desired. The pickle or dill package in Python is required to load this dataset. The data loaded from these files is referred to as multi_anim_sess in the code. See the code base on Github for usage and additional documentation: https://github.com/GiocomoLab/Sosa_et_al_2024

File name format: [list of mouse numbers]_expday[day number]_speed[speed threshold below which neural data are excluded for place cell calculations, in cm/s]_perms[number of shuffles for spatial information comparison]_[maximin = baseline method for dF/F]_[events = type of data (deconvolved activity events) used to calculate spatial information]

The pickle file is a Python dictionary, where each entry of the dictionary corresponds to an animal. Days numbered [3, 5, 7, 8, 10, 12, 14], corresponding to "switch" days in the paper, in which a hidden reward zone "switched" locations on a virtual linear track.

Place cells were identified separately within two trials sets: "set 0" for before the reward switch, and "set 1" for after the reward switch. In animals without a reward switch, "set 0" and "set 1" correspond to the 1st and 2nd half of trials, respectively.
